This was originally an interview from December 2011 for the now defunct 1UP.com. Luckily, it's been saved on other sites, such as this:

I can't remember if I've read this interview before and Search isn't showing anything up. But this is a really great interview that shed a lot of information.

Highlights include:
-the Hadouken was inspired by a laser missile attack from Space Battleship Yamato
-the main reason he left Capcom for SNK in the first place was because he didn't get along with his supervisor
-he was given basically carte blanche at SNK to make the games he wanted
-contributed initial concepts to Fatal Fury, KOF and Samurai Shodown
-he was the one that came up with the idea of the MVS cart system (wow, this is new information to me)
-he was the one that started talks for Capcom VS SNK
-was irritated that the public at the time thought Fatal Fury was a ripoff of Street Fighter II, even though it was already in development before SFII was released
-considers Fatal Fury as his 'Street Fighter II', since he was the one behind the original SF and FF was more of an evolution of that game than what SFII turned out to be

Considering all the stuff Miyamoto came up with based off of seemingly random, unrelated things he saw or experienced, I wouldn't consider it too much of a stretch that the Hadoken came from that.
